A former Sekihotai soldier turned street fighter-for-hire, Sanosuke initially fights Kenshin on a job before becoming one of his closest friends and traveling companions.

Kenshin travels to Kyoto to stop Makoto Shishio, a ruthless former Ishin Shishi assassin who plans to overthrow the new Meiji government and plunge Japan back into an era where the strong prey on the weak.
Who is Makoto Shishio?
Shishio was Kenshin's successor as the government's assassin, betrayed and left for dead (badly burned) after the Meiji Restoration. He now leads the Juppongatana, an elite team of fighters, seeking revenge and control of Japan.
Does Kenshin defeat Shishio?
Yes. Kenshin defeats Shishio in single combat at the arc's climax, though Shishio's own severely burned body ultimately overheats and combusts from prolonged exertion — a poetic consequence of the very injuries that shaped his villainy.
What is the Amakakeru Ryu no Hirameki?
It's the ultimate technique of the Hiten Mitsurugi style, a double-strike attack Kenshin learns from his master Hiko Seijuro specifically to counter Shishio's superhuman speed in their final battle.

Yes. Episodes 63 through the end of the TV series are largely anime-original filler, as the anime caught up to and diverged from Nobuhiro Watsuki's still-ongoing manga. These arcs are widely considered weaker than the manga's true final arc (Jinchuu), which was never adapted in the original TV series.
